I think I’d rather use Blender to animate the models because it has better inverse kinematics (IK) than fragMotion. It will be easier to get the motions of the model. Plus I’m more familiar with Blender. I still think I’ll use fragMotion for troubleshooting seeing as it supports a lot different file formats. I’ll likely be using the Direct X File format for the characters and the .irr file format for the level design as well as .xml for the scripting. Starting to get right into it now.

Update
Mostly just been working on 3D models in Blender lately. Pretty much ready to texture some of them and then I think I’m going to use fragMotion to animate the models since it seems to support more file formats than Blender does.
I might post some pics or videos of my progress if I find the time.
